Updated through online information from John Speller. -- The second of these websites states that the organ was replaced by Casavant Op. 1635 of 1930. The accompanying photographs suggest that the neo-gothic casework may have been retained from the Desmarais instrument and may still be extant.

Another website notes that the Desmarais organ was inaugurated by "L'organiste Bishop, de la cathédrale anglicane, et son confrère Hébert, de l'église Saint-Jean-Baptiste" on September 25, 1885. http://www.uquebec.ca/musique/orgues/quebec/smichels.html
