An organ, built by Samuel Russel Warren, was installed in this church in 1875. In 1921, the parish purchases, for the amount of $25,000, from Casavant, a new 62-stop four-manual and pedal instrument. The organ was inaugurated by French organist, Joseph Bonnet, who, during the World War II, lived in the United States but, during the summer, lived in St. Luce-sur-Mer near Rimouski.

Located in the gallery, the 1921 instrument was relocated in the chancel when, in 1967, major renovation renovations were brought to the building. Ten years after the relocation, in 1979, Guilbault-Thérien were given the mandate to completely revise the tonal composition of the instrument. It is when the reeds en chamade were added.

Replaced an 1875 S. R. Warren organ that was renovated in 1886 by Ernest Desmarais; Casavant Op. 879, retained the case(s); Joseph Bonnet, who summered in the area, played the dedicatory concert; the organ was moved to the front in 1967; in 1979, the organ was rebuilt by Guilbaut-Thérien, who also made tonal changes; the cathedral building was closed in November 2014 due to the state of disrepair (to quote the Heritage Society of Rimouski) and faces possible demolition.
